Hi, Phoca SEF is not a system plugin, it means it has no effect on the site, it is only active only in case you get 404 error site on your website - this is why you need to do customization of the code. Instead of system plugin other way was selected (customizing the code) to work only and only in case 404 is displayed on your site.
Try to check if the right file was customized, try to load backup of the files and enable sef, maybe you get the same problem. Then it is some kind of SEF issue.
