How to upgrade from FTP?

After the joomla update to 2.5.4 the component stopped to work. It is not possible to upload new files from the back end. The older files are still downloadable from the front end.
The phoca download version I have is 2.1.5. I tried to upgrade but installation does not work.
I' ve read the article for the ftp installation, but I can not understand how to do it.
All the folders are already there from the older version.
Can someone please explain to me how to do the upgrade without to loose my older files?
