Back-end uploads to wrong directory

I have setup a custom folder 'files' for phoca download and set the absolute path in the options. This works fine when uploading in the front-end but when uploading in the back-end the files are uploaded to /administrator/files but it expects them to be in /files when downloading so I receive a 'file not found' error. Has anyone else experienced this issue or have any ideas on solving it?
